Jensen, 59, told a news conference he was also resigning as deputy chairman of the Danish Social Democrats.
He could not continue his political work without a shadow looming from the allegations, he said.
Prime Minister Mette Frederiksen, leader of the Social Democrats, said Jensen had made "the right decision".
Allegations of misconduct were raised against Jensen in 2004 and 2011.
Over the weekend more accusations emerged, including from 2019.
Jensen apologised at an emergency meeting on Sunday and secured the backing of most local party members but overnight he concluded his best course of action was to resign.
Jensen has been involved politics for more than 30 years, including as a member of parliament and cabinet member.
He had been mayor since 2010.
A few weeks ago, the leader of the Social Liberals which supports Frederiksen's minority government also resigned over allegations of sexual harassment.
